If you're running it on Linux Ubuntu: Index the bam file with samtools ('samtools index filename.bam') and then run the bam on WGSExtract. This should work. Make sure to keep the index file (.bam.bai) and the bam in the same folder when you run the bam.

Switzerland_EBA_2:TU905_SX18 and CHE_IA:SX18 are the same sample dated to about 82 BC. The first comes from the updated spreadsheet, the last is from the old one.

I would like to ask: is EBA for this IA/LIA sample an error in the official Eurogenes G25 file? What else then "Early Bronze Age" could it mean?

Though running 3220 through "Single" I wonder if this suggests perhaps instead a mixed individual, with recent admixture from both Northern Gaul and perhaps other Mediterrannean populations? Compare with the other Vescovile sample above it.

I won't trust too much the individual composition, keep in mind that its coordinates are simulated and also G25 tend to decompose the samples using north and south extremes with such an overfit model.
Of course it is clear that it has a southern shift.
